Seasonal transcriptome atlas of 80 neural and peripheral tissues of male and female non-human primate Macaca mulatta

(Submitter supplied) Rhythms of life on earth are shaped by the seasons. Accordingly, various physiological functions such as hormonal secretion, metabolism, growth, immune function, and reproduction show profound seasonal changes in animals including humans. Morbidity in humans due to cardiovascular disease, influenza, and psychiatric diseases is also seasonally regulated and peaks in winter. However, their underlying molecular bases remain unknown. more...

Decoding single-cell transcriptomic landscape and physiological roles of RUNX1 in macaque embryonic hematopoiesis

(Submitter supplied) Blood birth during embryogenesis consists of multiple waves generating diverse progenies and is governed by spatiotemporally specific mechanisms1. Despite extensive studies in animal models, our current understanding of embryonic hematopoiesis in primates is very limited, particularly regarding the physiological roles of the presumed key regulators. Here, we firstly constructed a comprehensive single-cell RNA-seq atlas of embryonic hematopoiesis in rhesus macaque, involving multiple hematopoietic tissues (yolk sac, aorta-gonad-mesonephros region and fetal liver). more...

Comparative 3D Genome Architecture in Vertebrates (RNA-Seq)

(Submitter supplied) Three-dimensional genome architecture influences the regulation of essential nuclear processes, such as gene transcription. However, how 3D genome architecture is affected by evolutionary forces within major lineages remains unclear. Here, we report a comprehensive comparison of 3D genomes, using high resolution Hi-C data in fibroblast cells of fish, chickens, and 10 mammalian species. This analysis shows a correlation between genome size and chromosome length that affects chromosomal territory (CT) organization in the upper hierarchy of genome architecture, whereas lower hierarchical features, including local transcriptional availability of DNA, are selected through vertebrate’s evolution. more...

Human Pluripotent Stem Cell-derived Islets Ameliorate Diabetes in Nonhuman Primates [monkey_singlecell]

(Submitter supplied) Human pluripotent stem cell-derived islets (hPSC-islets) are a promising cell resource for diabetes treatment. Here, we demonstrate that transplantation of human pluripotent stem cell-derived islets into diabetic nonhuman primates effectively restored endogenous insulin secretion and improved glycemic control. Single-cell RNA sequencing analysis of S6D2 clusters confirmed the existence of the three major pancreatic endocrine cell populations (β cells, α-like cells and δ-like cells) and their proportions, which altogether accounted for 80%. more...

Copper regulation of HIF-1 transcriptional activities

(Submitter supplied) HIF-1 regulated VEGF expression were upregulated in reponse to ischemic injury. However, the VEGF mRNA level were increased in the early stage but decreased in the late stage of myocardial infarction. We found that activities of HIF-1 binding to the HRE sites were possiblely responsible for the differential expression of VEGF. The HIF-1 binding activities were regulated by copper. After ischemic injury, copper concentrations were decreased in the infarct myocardium in the late stage of myocardial infarction, which might reduce VEGF expression through insufficient HIF-1 binding to HRE sites.

Mapping developmental paths of monkey primordial germ-like cell differentiation from pluripotent stem cells by single cell RNA sequencing analysis

(Submitter supplied) The induction of the primordial germ-like cells (PGCLCs) from primate pluripotent stem cells (PSCs)provides a powerful system to study the cellular and molecular mechanism underlying germline specification, which are difficult to study in vivo. However a comprehensive single cell RNA sequencing(scRNA-seq) analysis of the developmental trajectory of PGCLCs differentiation that also dissects the required niche has not been achieved. more...

CNS antigen-specific control of early B-lineage development in the meninges

(Submitter supplied) In this work we report that early developing B cells present in the meninges of mice at all ages. Single cell RNA-sequencing (scRNA-seq) analysis revealed a consecutive trajectory of meningeal developing B cells in mice and non-human primates (NHPs). Parabiosis together with lineage tracing of hematopoietic stem cells (HSCs) showed that meningeal developing B cells are continuously replenished from the HSC-derived progenitors via a circulation-independent route. more...

A Pig BodyMap Transcriptome Reveals Diverse Tissue Physiologies and Evolutionary Dynamics of Transcription [RNA-Seq across species]

(Submitter supplied) Comprehensive transcriptomic survey of the pig (Sus scrofa) may lead to a better understanding of mechanisms of tissue specialization that underlie economic traits of this species and accelerate its use as a biomedical model. Here, we characterized four distinct transcript types (lncRNAs, TUCPs, miRNAs and circRNAs) in 31 adult pig tissues and two cell lines, together with protein-coding genes. We dissected their distinct structural and transcriptional features and uncovered transcriptome variability as related to tissue physiology. more...

Transcriptomic and open chromatin atlas of high-resolution anatomical regions in the rhesus macaque brain

(Submitter supplied) Rhesus macaque is a prime model animal in neuroscience. A comprehensive transcriptomic and open chromatin atlas of the rhesus macaque brain is key to a deeper understanding of the brain. Here we characterize the transcriptome of 416 brain samples from 52 regions of 8 rhesus macaque brain. We identify gene modules associated with specific brain regions like the cerebral cortex, pituitary, and thalamus. more...

Reprogramming of meiotic chromatin architecture during primate spermatogenesis

(Submitter supplied) Chromatin organization undergoes drastic reprogramming during gametogenesis . However, the three-dimensional chromatin structure and its reprogramming remain largely unknown, with even less known for primates. Here, by using a low-input Hi-C method we developed recently, we examined re-organization of 3D chromatin architecture during spermatogenesis in rhesus monkey (Macaca mulatta). Interestingly, we found that topologically associating domains (TADs) are partially dissolved in spermatogonia and are further depleted at the pachytene stage, before they gradually become consolidated in round spermatids and mature sperm. more...
